Windows Synchronizations Manager not saving passwords

I would like to use Windows Synchronizations Manager for replicating an
MSDE database. Customers will connect my server from inside their
network using their permanent connection or dial-up. There is no way of
using windows authentication, only SQL.
I know that Microsoft stopped saving passwords with Synchronizations
Manager in past service packs and wonder if there is any bypass
solution.

No, it was disabled as it was considered to be a security risk and there is
no known way of disabling this. As a work around you could use an ActiveX
control to push/pull it and schedule it through task scheduler.

Can you sugest an alternative GUI tool for creating subscriptions?

create your own using the ActiveX control. WSM seems highly similar to the
activeX control and I suspect it uses it under the covers.
