Can anybody tell if any security mechanism (SSL, for example) is being
used by SQL Server 2005 when you are execting query on a linked
server?

That depends on how the security of the linked server is configured. For
instance, you can configure it to use Kerberos.

But what about default settings? I was under impression that at least
some level of security is implemented by default but so far I could
not find a clear confirmation.
